Pour débloquer les différents personnages (ou des variantes de personnages), vous devrez progresser dans le mode histoire. Au fur et à mesure que vous vaincrez de nouveaux adversaires, ils viendront s'ajouter au panel des personnages disponibles.

Chiyo : Beat Itachi Uchiha in The Tale of Naruto Uzumaki
Premier Hokage : Defeat Sasuke for the first time in the Tale of Young Naruto Uzumaki.
Haku : Defeat Sasuke in the Tale of Zabuza Momochi and Haku.
Haku (Masqué) : Defeat Naruto in the Tale of Zabuza Momochi and Haku.
Jiraiya : Win the first battle in A Tale of Jiraiya and he will be unlocked
Kabuto : Defeat Kabuto in the Tale of Young Naruto Uzumaki.
Kabuto (avec cape en serpent) : Complete The Tale of Madara Uchiha
Kakashi (avec Lightning Blade) : Defeat Kakashi for the second time in the Tale of Zabuza Momochi and Haku.
Kakashi enfant : Beat Minato in The Tale of Kakashi Hatake
Killer Bee : Complete The Tale of the Killer Bee
Kimimaro : Defeat Kimimaro in the Tale of Young Naruto Uzumaki.
Minato Namikaze : Beat Jiraya in The Tale of Minato Namikaze
Minato Namikaze(Hokage) : Beat the Third Hokage in The Tale of Minato Namizake
Obito Uchiha : Beat him with Young Kakashi in the Tale of Kakashi Hatake
Pain : Defeat Naruto(Sage) in The Tale of Madara Uchiha
Shikamaru Nara(Habit de Chuunin) : Beat Kimimaro in The Tale of Young Naruto Uzumaki
Deuxième Hokage : Defeat Sasuke for the second time in the Tale of Young Naruto Uzumaki.
Troisième Hokage : Defeat Orochimaru in the Tale of Young Naruto Uzumaki.
Tsunade : Win the second battle in A Tale of Jiraiya and she will be unlocked
Zabuza : Defeat Kakashi for the first time in the Tale of Zabuza Momochi and Haku.

Quelques petits bonus sont présents dans le jeu. Pour les obtenir, rien de plus simple, il vous suffit d'avoir sur votre console des sauvegardes de Naruto Ultimate Ninja Storm 1 et Naruto Ultimate Ninja Storm 2.

Pour avoir joué à Naruto Ultimate Ninja Storm 1, vous aurez automatiquement 9 personnages de débloqués, et 50 000 ryos sur votre compte à la création de votre sauvegarde pour Naruto Shippuden : Ultimate Ninja Storm Generations.

Pour avoir joué à Naruto Ultimate Ninja Storm 2, vous aurez 11 personnages, 50 000 ryos et quelques cartes d'informations dès le début du jeu.
